Are you using a discrete sound card or on-board audio? Or both? One possibility, if you do have a discrete card, is that the case's front ports are connected to the sound card, your onboard audio is still enabled in BIOS, and you are plugging into the motherboard's rear ports instead of the card's rear ports.
