Case design helps in setting up a quiet PC (good airflow, cable management, and sound isolation materials lining the interior to name a few) but there are definitely other factors. You need to pay attention to the noise-makers inside the case: GPU, CPU HSF, PSU, case fans, and the HDD are usually the biggest offenders.
