I shorted out my motherboard and would like to re-place it with a new one. The one I had was a GIGABYTE 890 with on-board graphics. My question is If I update with a newer board (GIGABYTE 990) will my operating system recognize it ? Currently a windows 7 64bit Ultimate.

Yes it would recognize it but don't forget that you have all of the device drivers for the other board loaded so you could either try to delete those or reload the OS. Windows will be a little confused and will be looking for those devices that the other MB had so if you could delete them it would make for a smoother performing OS.

Generally, when changing major hardware, it's a good idea to reinstall the OS.
