System Temp in most cases is the NB {Northbridge Temp} or other loose {vague} definitions the "MOBO." Smart Guardian or CoreTemp 0.99.X http://www.alcpu.com/CoreTemp/ - polls the BIOS info; so to be 100% accurate you'd need to read your manual to determine {what exact temp is being monitored}.
The NB is always hot, and is nothing to be too concerned about,just make certain that your case has adequate air flow and has ~ negative pressure CFM Out > CFM In. Minor fluctuations of +/- 5C are not uncommon and running e.g. Prime95 or intense task will raise all temps.
NB handles a lot of data {CPU, RAM, BIOS, and PCI Express}, and all of that electrical activity generates heat - http://en.wikipedia.org/wiki/Northbridge_(computing)
